We've decided that they are, in fact, headquartered in New Amsterdam, as this would be easiest for Daenerys' established contact with them. They do have some satellite locations that she wouldn't have been to access yet for a variety of reasons: she didn't have the permissions yet (for those located in megacities), some are located between the cities at laboratories and she'd need high level clearance to enter a zone like that, or simply because the guys she's talking to don't know everything themselves. Feel free to use their involvement in the simulation to further her plots!
